In response to my many questions, Michelle kindly sent along this explanation (warning: massive spoilers ahead) of some of the quandaries in the Matrix movies. Despite the poor spelling, the author makes a number of interesting points. I particularly like this summary of the Biblical characters in the film:

Morpheous = John the Baptist?
I don’t see this as improving the movie, personally…it might be a case of not caring about the question anymore as the answer is so long-wrought and self-absorbed…
But where does this put Smith? Is he just a plain old demon?
Smith is the Antichrist. Come on, that’s obvious. 😉
NEO IS ANTICHRIST
There’s but one problem with the betrayer person. Judas literally sold the Baby Jesus out, whereas that greasy guy traded tangibles for intangibles. It was more of a deal with the Devil, in that sense — and that Devil was Agent Smith.
But Judas, in the end, offed himself. I don’t recall if the betrayer guy offed himself.
It’s a foolish claim to say that Merovigchian is the Devil. He is not. Agent Smith is more of a Devil character. It is he, who in the restaurant, makes the deal to betray the whole crew. And it was not Neo, but rather Morpheus, who was the target. The series does not support a reading as suggested by the link. Look, Smith is banished to his own world, much like the Devil.
The Oracle is not in fact the Holy Spirit. That’s foolish. The Oracle, it was clearly revealed, is a farce, an obfuscation. The Oracle is the snake, the tree of knowledge from Genesis. It was temptation by the Oracle, steadfast adherence to the Oracle, that nearly ruined the characters in the film.
Neo does not reject violence as a solution to his problems. He still adopts the Trial by Combat paradigm. I don’t know how anyone other than the blind and deaf could watch the second Matrix and think that Neo is all about peace, love and harmony.
I’ll grant you he resembles as Christ figure, but the problem with that is that he was the ‘chosen’ one. Unlike Jesus, his birth was nothing atypical. If anything, a better and more supportable argument would be that Neo is more of a Moses figure — a common person chosen to save a people, deliver them from oppression, like the Israelites in Exodus.
The movie, while saddled with pop-culture soiled Christian ideology, has more of an Old Testament bent to it than New Testament. As there were no Christians in the Old Testament, I would not call it a strictly Christian movie.
I have a very hard time with the statement that the movie is somehow Christian, especially considering the reference to the Flood.
The problem with the armchair analysis is that you cannot have a Chosen people (Israelites), a Flood (Old Testament) coupled with the Holy Spirit (New Testament) and Neo (Jesus: New Testament). Pick one or the other, but don’t use both without a hella more evidence.
I don’t want to go on and on, as this is better covered in a freshman composition paper where I’d hope the analysis to be a magnitude more thoughtful than the link that was posted.
Merovigchian is really the devil as it is shown in Matrix Revolutions.
Agent Smith is of course death.
The Matrix is a result of the mark or chip mentioned in the bible.
An added plague before going to hell.
A deception by satan.
NEO has the powers for he is the only

but the way neo looks at him..
gives a sense he has heard tha before,
even morphues in his speech
Even morpheus in his speech about the way in zion,
he had accepted the chip or mark of satan,
so,
zion is in fact a dupilcate of the real zion that was on earth 100 years before the matrix,
in other words,
the matrix is after the book of revelations,

Smith is the architects son most likely refering to jesus
And Neo is the oracles son.
Each raised by the other and put to fight for their “parents” point of veiws
Because smith is the architects creation and Neo is the anomaly.
What the architect does not want is the anomally to mess up his “perfect creation”.
